Where layering is concerned, you really need the tools for plow, harvest and planting in order to replant these well.

As to a tip, if your having a difficult time planting, plant what you can, then go to your harvest tool again, choose your crop, and only the plots that still need planting will show up. I do not know if it's because I keep my eye closed, but that does help me and all of my planting farms are layered.
