This happens if the facility is already full. You can tell it is full if the only button for the product showing is the Start Batch button. That is telling you that there are no batches available to start. If you click on that and then go back to the quest it will show one has started, but it actually hasn't because the facility can't start one.
How do you tell if it has started? There must be at least a +1 button next to the Start Batch button.

Only I have not been doing any thing at all.. I have been only pushing ships.. not doing any facility work at all other than the quest.. would this happen if I had not stored anything for a while?
